Varias décadas después de Pokémon Ruby/Zafiro, un ya anciano Brendan, dedicado ahora al estudio e investigación pokémon, descubre una extraña piedra capaz de absorber el poder de Mewtwo. El Team Rocket descubre el extraño hallazgo y secuestra a May (protagonista en Pokémon Ruby/Zafiro), la esposa de Brendan, para obligar a éste a que les ayude a encontrar y capturar a Mewtwo. Brendan no quiere que el Team Rocket capture al legendario pokémon, pero no hay otra forma de volver a ver a su esposa. Sin embargo, Mewtwo puede darle a Brendan algo que ansía: la juventud. Por su parte, el Team Rocket sólo quería capturar a Mewtwo para controlar su enorme poder, pero ahora que saben lo que es capaz de hacer, su cometido será convertirlo en la fuente de la eterna juventud.
